We are working two indoor sessions per week over the winter, 3 hours per session.

They are general practices; hitting stations, drill work, pitchers workout, etc.

We allot a specific period for the entire team on speed, core, agility, etc. with rotating stations.

Would you recommend doing this the 1st hour or last hour? And why?

Any speed work should be BEFORE any other activity involving the legs. The goal of speed work is not to wear them out--that's what conditioning is for. There is a big difference between speed work and conditioning. Speed work involves training the muscle to work properly and efficiently. If any of your speed or agility drills are physically exhausting, then you need to re-think what you are doing. With that said, you could set it up like this:

Dynamic warmup
Speed, sprint, and agility work
Softball skill work
Core and conditioning work
