Missed bag appeal

Ok, here's the scenerio:

1 out. Runners on first and third. Girl hits a shot down the right field line. After an overthrow, both runners and batter-runner score.

Problem is that she missed the first base bag. Now, the umpire didn't see it, even though he had just told me that he sees "everything", and wouldn't get help from home plate umpire, but that's not the question.

Let's assume that when we appealed, he calls the runner our for missing first base. That would be the second out. Do the other two runs score or do they have to return to previous bag or what?

Same scenario but 2 outs...do the runs count or not?

Runners do not return on an appeal play.

With one out, the appeal gives you two outs. Inning continues.

With two outs, the appeal gives you three outs. The third out of the inning is on the batter-runner at 1st base, so no runs score and the inning is over.
