How long has your daughter had her gear. It might be that the padding has squished down some. I know with my Under Armour gear that I'll be replacing before the start of high school season that my left knee will bruise and be sore for a few days after a tournament. My gear is over two years old and I have a tendency to drop to my left knee harder when I'm dropping down and I drop to that knee a good bit when I'm throwing back to the pitcher...especially with no runners on.

Yeah, that's a possibility too if she's had this problem with other sets. Has she tried wearing like a sliding sleeve for her knee or a neoprene sleeve?
Have you checked to make sure they fit correctly? Sounds like maybe they are hitting her in the wrong spot. Maybe she has grown enough that she needs the next size up? My DD had has calluses below her knee caps...
