Courtesy Runner Disqualification

If the same courtesy runner runs for the pitcher and the catcher in the same game they can be disqualfied. What does that mean? Does that mean the the courtesy runner won't be able to play in the rest of the game? Will an out be called the next time her spot in the lineup comes to bat?

Disqualified means exactly that, the player can no longer play in that game. As for the rest of your question, if you are playing ASA rules, a courtesy runner must be a player who has not yet been in the game. So, a courtesy runner would not have a spot in the batting order.
