Is there a rule covering this situation? The catcher hits the batter in the shoulder, probably intentionally ,when throwing the ball back to the pitcher. Batter was injured and couldn’t continue playing. Batter was in the batters box and didn’t move or see the catcher throw the ball.

Yes. The inured player can be substituted for.

🤷‍♂️ Not sure what else we are needing a rule for.

I suppose the catcher's actions could be deemed malicious if the umpire feels it was intentional.

"Probably intentionally" is wherein the problem lies. If it was truly intentional then we have a horrible coach and/or parent close by. It would have to be blatantly obvious and catcher could be thrown out.
There is a video floating around of catcher obviously throwing at the batter on a throw to 3rd. Coach should be banded from ever coaching again.
