Obstruction on attempt diving catch of line drive?

Scenario that happened last night 12U REC (ASA/USA rules league):

Runner on 1st attempts steal on 1st pitch to hitter ...catcher throws ball and the ball takes SS to front part /2B side of base; typical spot where SS usually catch ball. SS reaches for ball and catches and as she catching ball the runner appears to slow down (doesn't know how to slide? thinks she's out for sure? thinks the ball might hit her? who knows...) SS tags her standing up BEFORE she ever reaches 2B.
BOTH teams/coaches view it as being thrown out and nothing out of the ordinary. 1/2 the crowd cheers for the put out. SS throws ball back to pitcher.

Start confusing part...

Then, the runner after being tagged, assumes she is out, walks over/touches 2B and heads to the 3rd base dugout...umpire appears to just stand in front of home watching her. She eventually goes into the dugout...umpire gives another out signal and says "out".

Coach of runner in 3rd base box looks confused.... Opposing coach looks confused as to why such a delay or 2nd call.... Umpire tells coaches he had called "obstruction" on SS reaching over and appearing to block the runners path to 2B. But, when runner walked into dugout, she gave herself up and is now "out". Both coaches look at each other and as if to say "Ok..that was strange." and just went on with next batter.

any clarification on what exactly happened? I know it's hard if you don't know exactly where the SS was...but to me, it was just a normal SS moving to catch throw from catcher, runner definitely had a path to the base.

Had to see it, but ...

Based on your description, bad call and very poor obstruction mechanic.

If it was obstruction, the umpire should have verbally called obstruction and signaled it. He then should have called the runner out when she was tagged, killed the ball immediately, and awarded the base.

Myth: the fielder cannot block any part of the base without the ball.
