You have to appear that your taking a sign on the rubber. It doesn't matter where you are taking the sign. You have to pause if your taking the sign behind the rubber. More then likely your daughter was stepping on the rubber and starting her motion to soon. Presenting the the ball just means that there was a pause or a presentation the she is about to deliver the ball. Just slow it down a little when you step on the rubber and everything will be fine.

Aside from slowing down to ensure compliance with the rules, most pitchers rush the process. I have worked with many a pitcher to show down their tempo to increase their performance. I have yet to work with one and advise them to speed up.

Most umpires would prefer that if you take the sign from the coach that you take it off/behind the rubber. Once you have the signal from the coach simulate taking a signal from the catcher (on the rubber). A simple head nod from the pitcher to the catcher agreeing with the fake signal and you are good to go.

You could argue the actual rules of the above but you won't make any friends during the game.

There is one other element that no one has mentioned yet....The pause must be with the hands separated.

There is no requirement for the pitcher to take a signal from the pitcher's plate...heck, there is no requirement for the pitcher to take a signal, period!

It's pretty simple...Pitcher steps on the pitcher's plate with her hands separated, pitcher pauses with hands separated and looks at catcher, pitcher begins the pitch.

The length of the pause is the umpires judgement, the rule is there so that that batter knows that the pitcher is getting ready to pitch.
As far as time goes, the pitcher has 20 seconds to pitch from the time she receives the ball (USA SB, NFHS), the NCAA rule is a bit different, 10 seconds to step on the pitchers plate, 10 seconds to pause, 5 seconds to pitch once the hands have come together.

The rule is fine the way it is.
