I agree with Quincy that the age of the player is helpful to make the call. I am a lefty first baseman and played in college for a coach who would literally make me play 20 feet from home plate and "creep" in from there in a bunt situation. I wore a mouth guard for that reason since this was way before the age of facemasks. In this situation, I would go for the lead runner on third.
Doesn't this depend entirely on how quickly and cleanly she fields the ball? Sounds like people are responding with automatics...and this doesn't seem like an automatic situation at all.

I would think the assumption is the ball is fielded properly & cleanly, this would mean both option are viable. If the ball is not fielded quickly and/or properly the play to 3rd is out the window. (unless I am w running of course) LOL
Depends on the number of outs first. No outs-lead runner. One out-sure out since thered be 2 outs and runner at 3 is less of threat. Once you factor in outs then you factor in situation as the location of the bunt, the speed of the runners, and the location/speed of the SS are factors in the play. Finally factor in-did you practice this play enough to have confidence in it as a player.
All this is assuming the bunt went right to the first base player vs she had to crash another 30 feet to get it.
At 16U, I would like to think that there are no free bases and the play would be at 3rd.
I do not think I would have a hard and fast rule for an individual team, instead work on getting the lead runner first then fall back to the “sure” out if we cannot make it work.
(This year DD’s coach needed to change the bunt coverage they have been running for years because of the players on the Team. What they had been doing wasn’t working.)
Another factor is that in your scenario 3rd base is crashing on the bunt so SS has to cover 3rd which adds a little more uncertainty since she has to outrun R2 who will get a great jump from 2nd base. I agree with others that how many outs, score of the game, is the batter a fast lefty, is R2 a slow runner, etc comes into your decision on which base the play should be made.
